It does test a lot of things but I would doubt that it can find all problems. It sounds like it could be a heat related issue since it only appeared after some time. Did you test the test cartridge again after the other games started to fail? It might be able to find the problem if you try it again ...

Tiled does not support palettes/hFlip/vFlip. It actually does support hFlip and vFlip (press x or y when placing a tile to flip it) and you can read out if it is flipped with tmxlib too (my_tile.flipped_horizontally and my_tile.flipped_vertically). You're comparing CPU frequencies between a RISC (SuperFX) and a CISC (80386), this is a very serious mistake: it's like comparing the weight of an object on the earth and another object on the moon. The programmer (Randy Linden) did a very good job in my opinion as he had to reimplemented the game without using the original doom source code. And he managed to include most of the original features in the SNES version even though it run on a 21MHz CPU with only 512KB of RAM instead of 33MHz and 4...
