Not to mention this would require building a VM into every emulator... seriously restricting how the emulator operates and limiting the kinds of optimizations emu authors can make... on top of slowing down emulation by bringing it a layer of abstraction higher than it needs to be.

Hardware emulation should definatly be left to the emulator. And yes... emulating mappers is part of emulating. "simulating non-CPU hardware", as you put it, is part of emulation (PPU, APU, controllers, mappers, etc -- everything except for software must be done by the emulator). In fact... "simulating hardware" is pretty much the definition of emulation.
