In the anago folders (command line and gui versions), I found multiple script files:
-mmc3.ad
-mmc3_v2.ad
-mmc3.ag
Which of these should be used for dumping mmc3 games, or when should each of them be used?
Also, how would one go about dumping AOROM games, since there is no aorom script available in the software/firmware package download?

Is there a BNROM script (for Deadly Towers)? If so, I'm 99% sure it'll work with AMROM/ANROM, but possibly not AOROM games that are 2 Mbit. The only difference between AMROM and BNROM is nametable mirroring, which can be fixed by editing the header afterward.

Here's a script I have lying around for 512k BNROM, which you could probably adapt for some AxROM variants, though there is probably an issue here if used on a cartridge that has bus conflicts. I don't know how anago dumpers deal with bus conflicts.

The anrom.ad can be used to dump aorom, at least Battletoads? That would solve the issue in a way.

It dumped Battletoads, just changed the mapper to 7.
