Mapper 222 is annoying because it denotes two different PCBs: Dragon Ninja (CTC-31), which is the one with the weird IRQ counter, and "Super Bros. 8", which is a graphics hack of "Don Doko Don 2". There are several No-Intro sets, unfortunately. One (completely useless one) without headers at all, one with normal but not always correct iNES headers, and one with fake NES 2.0 headers that only contain nonsense information in the extended NES 2.0 header fields, such as setting PRG-RAM to 64 KiB ...

That translation hack is too broken to deserve being emulated in its current form. In addition to the oversize PRG-ROM, it also writes to $6008 to bankswitch PRG-ROM. The LZ93D50 ASIC that the original circuit board used however only responds in the $8000-$FFFF address range; the $6000-$7FFF address...

Does the menu actually reprogram the CPLD for each game mapper, or is it just programmed to run some kind of universal mapper, maybe even just enhanced MMC3, for which all games are modified?

The copy protection only prevents you from writing an entire disk. It does not prevent you from reading self-written disks to play them. If a self-written disk throws DISK ERRORs, then the disk is either truly damaged, or was written with a misaligned drive.
