Hello,
I wrote a lot of scripts to visualize hitbox in several NES games.
Scripts that really intercept collision routines to only display collisions that have actually been executed and in the frame where they actually take place.
I share with you my scripts. They must be used with the latest version of Mesen emulator (I recommend mapping the frame advance to the controller to analyze game frame by frame).

I've commented on twitter already, but I'll say it again, very nice analysis indeed. The ninja gaiden bug where the attack doesn't connect is horrendous. I bet the programmer had foreseen it but for some reason it wasn't fixed.
