I am using the 8 Bit Workshop IDE to work on an NES game and the color palette is pretty inaccurate when it comes to my grey values. Primarily $2D which appears in the palette as a grey but when it is actually displayed on the NES emulator screen it shows a light tan color. Photoshop's color picker sets it to (e5 d6 c4) (H: 33, S: 14, B: 90). If I desaturate this color in Photoshop it gives me (d5 d5 d5) (H: 0, S: 0, B: 84) which looks like what I was expecting. I am familiar with the fact that monitors display colors differently but with this specific IDE would there be anyway for me to do any type of color correction on this whole palette?

Have you tried using the MAME version of the NES emulator? It's in the consoles list under MAME emulators

The $xD grays aren't commonly used, since RGB PPUs (and possibly other variations) don't have those colors.
